They need to be the same and need to be on different channels regardless if they are different or same SSID. So yeah you're gonna have issues if they are different SSIDs. Ok so the Unifi switch is connected to the switch port on the Asus. 2 nanohds should cover a 2400sqft house quite nicely, unless you have coverage issues or multiple levels I would turn off the wireless on the Asus unit and let the nanos handle the wifi. It's best to look at what is in use at each area where the access points are going to live to find the best channels. Setting them to auto should work but doesn't always. You should always have multiple access points on different non overlapping channels. If you change names then they won't seamless handoff between them quite as easily as a device is always looking for the network it was attached to before it drops and goes looking for a new one. So if you set 2 wireless access points on the same channel with the same SSID the closest one will always win, to get separation you have to either change channels or said names.
